Same issue occurs when i use either version 9 or 10 of Dameware. The only way around it i realised is to connect to the client machine before Citrix and it's applications are loaded. This lets the apps remain in their separate windows. But if i was to connect while citrix apps are open, it puts them in a window. Running the latest version of Citrix for windows
